Spark,
If the female joint is raised 40mm above the male, assuming the joint is to the left side when looking at your design , otherwise, if to the right, raise the male top above the female, then you can mark the male joint with a pencil, use masking tape on a dark surface if marking on the laminate side.
Providing your joint is not too far off 90 degrees you should get a great result, however it may be that the front edge of a joint does not quite meet if the angle is substantially greate or lesser than 90 degrees.
To rectify takes an adjustment of the jig to allow more to be taken from the front edge of the 45 degree setion at the front of the joint or a little more from the rear, dependent on the angle.
Generally though, a 90 degree joint will suffice if using a deeper worksurface (660mm) to counteract a greater angle than 90 degrees in your design.
